It seems like the root cause was a broken CPU. After replacing the CPU (first temporarily with my desktops Ryzen, later by RMAing it for a new Ryzen 3600), the problems are gone.
So the problem was not caused by TrueNAS <-> AMD incompatibility. Although perhaps not perfect, my experience...

The case temp is monitored by a sensor on the motherboard. It's called "Card Side Temp" in the IPMI, so I suppose it is close to some PCI-e slot.

Aha, it seems like the soaking with IPA is VERY slowly starting to have effect (on the chip at least).
I was going to try to put an old CPU heatsink on it, so the original heatsink doesn't matter much if it stays dirty...
I've just put a soaked cotton pad on it for 5 minutes and the extremely thin leftovers on the chip don't even come off a little bit... It has zero effect at all... Again, I don't think this is alcohol based... IPA has zero effect on this...

I just installed Windows 8.1 on another SSD and so far everything seems to work as it should...
all controllers (ICH10R, Marvell 9128 and Gigabyte SATA 2 show their HDDs in the safe removal window and are not locked when removing them.

I've been trying to get Hot Swap/Plug SATA working for a while now.
I have a Gigabyte GA-X58A-UD7 rev 1.0 MOBO, with multiple onboard storage controllers.
I have the latest non-beta drivers/BIOS/Firmware of everything.
This MOBO contained a bracket which simply converts 2 SATA ports...
I bought 11 of them about 2 weeks ago.
1 DOA. Failed the extended self test and immediately had reallocated sectors.
Exchanged this one for a working one in meanwhile
Just completed testing them all...
1) They have TLER set to 7 seconds (= ok)
2) They have head parking enabled at 300 seconds...

I guess the most special thing about the WD Red is the Intellipower (variable rpm of the HDD).
According to Anandtech, they do support TLER (default at 7 sec), so they should be fine...

I just tried that bios and F8 actually did solve the issue with Adobe Flash...
Since the issue with heavy 3D is a lot harder to trigger, I don't know yet if that one is solved as well

Yesterday, as promised, I played some more Starcraft 2...
This time, after about 1,5 hours, issue nr2 occurred :(
The image got corrupted for about 5 seconds, so I closed Starcraft 2, checked "Event Viewer" and again event 4101 had occurred.
I proceeded playing after that...
After some months of testing (including pulling the SATA cable, reinserting it, rebuilding the array, while running a large file copy + running Bart Stuff Test + running DVD Decrypter all at the same - if that isn't stress testing... ;)) I think I can safely say that the Seagate Barracuda LP 2TB...
So far I havent been able to reproduce issue nr2 anymore...
Yesterday I played a little more than 1 hour of Starcraft 2 without issues. Tonight I'll play some more Starcraft 2 on different output ports, followed by some Furmark, to see if the issue is really non-existend...
