I think that the atma system can work well here, but as it stands now it is very distracting for me. There are 2 issues:
1.) There are too many links. Take a look at this thread, the first post has 12 (twelve!) ad links. Some are repeated (the same text). Post # 3 is a few sentences yet has 3 ads in it.

Compare to this page (also a good read, and relevant to this discussion....)

In a full page with multiple paragraphs there are only 3 popup links.
I think it would be reasonable to limit links to a few per post, no more than 1 link if a post is less than a certain length.
2.) The color is very obtrusive and disruptive to me when reading the forum. I read about the tweaks you made to make them distinct from links, and I appreciate that you're responding to these issues. I think you went the wrong way (darker, more disruptive by making it italic) when distinguishing from links
What I would really like to see is:
Here is an example of a good link in my opinion (imagine with a dotted underline...)

What I would really like to see is:
- No Italics
- No Bold
- A dotted underline to distinguish from regular emphasis
- the color should be very similar to the normal text, but slightly off.
- no repeating links if the same text appears multiple times
