Okay to put an external hard drive on top of a mini stereo speaker?

You'll need a very strong EM field to noticably affect a HDD, if only because the platters themselves are only electrically connected to the outside world by the servo/RW wires but further enclosed in a metal (conductive; faraday cage-like) encasing.

It should be just fine.
 
Besides, most small speakers like that are shielded anyway, especially those designed for computers
 
Theres a lot of people here with subs next to PCs so i think you'll be ok xD
 
Probably not a concern in your case, but I'd be more worried about the vibration of a sub/speaker than the magnetism.

Agreed on this. Vibration really shortens an HDD's lifespan, as people who used the 'suspended' HDD technique, leaving the HDD subject to its own vibrations amplified by the elastic string supporting it, have noticed. At the very least you will notice reduced transfer speeds.
