two PCIe slots, any slot for vid card use?

I currently have a crossfire setup, 4850's, and I want to upgrade but the only options are to upgrade to two better SINGLE slot vidcards (space is an issue) or one dual slot card but it will only fit on the bottom PCIe slot and not the upper slot. Will the bottom slot work fine for my only card?

What motherboard do you have?

It will probably be fine in any case.
